my 8000 mile maintenance check and my hondata reflash

With my 2003 Honda Civic SI, after you hit 8000 miles your maintenance light blinks like ten times everytime you start your car because you have to go up to honda and they put it on the computer for a maintenance check(this is normal). My question is, is this going to mess with my hondata reflash. Any help would be well appreciated...
