s200 to s100

Okay I had my car tuned with an s200 and ran a s200 but then decided to sell it and get a s100 because I needed money and wasn't using all the fancy stuff anyways. But when the new s100 arrived, I thought i could just plug it right in, but it is not working.
I am getting the standard slow blinking light and the yellow solid light on the dash. I know this means its in limp mode due to possibly due to a bad connection or the wrong eeprom. I had previously NOT removed the j12 jump, so I did remove it to see if it was an issue of ECU not "seeing" the s100. Still does not work.
In the new s100 box, there was a new replacement EEProm 27FS512 and letter describing the procedures for programming it. I thought that it was optional to use it.
So I have a couple of questions:
1. Is the 29C256 (which is what i currently have) no longer compatible with the newer issued s200 and s100? (serial #1855)
2. If so do i need to have my tuner take my old tune off the 29C256 chip and move it onto the 27FS512?
3. Could there be any features or settings programmed on the 29C256 chip that are making the s100 incompatable?
4.Are there any other possibilities to make this work?
